I downloaded a trial defrag program mstdfrag and it worked right off, no problem. (After making sure I had backups of the backup files! Defragging could compress the files, rearrange them and make them unusable. It's not as important as defragging the drives that are installed in your system. I can help further if you show a screenshot of the SMART status, or at least the results from Quick and Extended WD DLG tests. Usually this won't cost much at the phase you're at, and they likely will even recover the data that's already disappeared. If you boot from an alternate install of Yosemite or Mavericks, you can defrag the primary boot drive without issues.
